Default Hamstring pain

Hi, I had a cyclefit consultation about 18 months ago. The new riding position was indeed better from a power delivery perspective, but I have continued to struggle to maintain it due to pain behind my left knee, about 3-4 cm up from the joint. I know I have tight hamstrings, but I have eventually reduced my bottom bracket to saddle height by 6.5 cm and only now am I able to cycle without the pain.

Julian reported that the affected leg was 1 cm shorter and at the time we corrected this with cleat position, I think he thought it was more to do with upper leg length/pelvic twist. The discrepancy is 1cm.
Interestingly my other legs hamstring is 'shorter' yet I have no problems.

Edit: I have had a look at my position on the bike in front of a mirror and noticed that my lower back is 'flat' (my pelvis is rotated forwards, causing an 'S' shape in my spine), if I concentrate and make my back more round (as it should be, by sucking my stomach in and trying to rotate my pelvis so its more neutral ) the sensation behind the knee/hamstring reduces. Therefore I wonder if my 'flat back' (or pelvis tilt) is pulling on my hamstring and keeping it switched on? If this is true, is there anything you could recommend to help keep me in the correct position?
